Well I wrote one for the Bold and after a good hour converting videos and messing with things I came up with the best settings for iPhone as well.
Videos look better than the ones they make you pay $1.99 for!
At some point my video reached 150 fps which is amazing.

Handbrake does work great, I've been using it for awhile now and think it does a great job. Insert any DVD, select the proper preset and select Start.

Well I tried to encode a video from DVD and it didn't work right. The 'finished' video was only 1/3 of what it should have been, and what was there was completely messed up.

I haven't heard of that before. As the guy above you said it works great and he's been doing it for a while with DVD's.
Maybeit was a problem with your dvd source file.
